Rockstar Games warned users of Grand Theft Auto V (GTA V) about cars disappearing when you park in garages and they are fixing the bug at the moment.
The company said that they are looking into a glitch that sometimes causes cars to lose upgrades or completely disappear from safe houses.
In their support forum developers said they are fixing the problem:
"We have received some reports about problems with cars and garages, particularly after upgrading and then completing a mission, and are looking into this now. Unfortunately, we do not currently have a workaround to recover a car if it is missing. If you would like to receive an automatic email notification as soon as there is more information, please log into the Support Site and click Subscribe at the top of this page.
Also please note that vehicles saves in the garage of one safehouse (Franklin's Aunt's) may not show up in the garage of a different safehouse (Franklin's Vinewood Hills)."
"Update for 9/22/13: This issue may occur if you drive another character’s personal vehicle. We are looking into a fix to prevent this from occurring in the future. If you would like to receive an automatic email notification when the fix is live, please log into the Support Site and click Subscribe at the top of this page. In the meantime, please try to avoid parking a car in a garage, driving one already in a garage, or getting in a default vehicle, when playing as a character other than the one with your upgrades."
Rockstar suggested players should subscribe to their support site feed for automatic updates on the issue.

Activision said in an announcement today that players buying Call of Duty: Ghosts on Xbox 360 and PlayStation 3 will be able to upgrade to the Xbox One and PlayStation 4 once they launch for only $10.
You can buy the dual license digital version of the game for $69.99 that includes a version of the game for both the Xbox 360 and Xbox One. You can also purchase it for the Xbox 360 only for $59.99, and just pay $10 to switch to Xbox One.
For Playstation, if you buy the PS3 version of Call of Duty: Ghosts you can get a code for transition to the PS4 version for an additional $10.
The promotion will be valid until March 31, 2014.

Sony on Monday announced that they will be releasing a slimmer, lighter and more casual PS Vita in October. They also revealed the PS Vita TV which their answer to rival the Apple TV.
It will be PlayStation's smallest ever device measuring at 6cm by 10cm and will let you play PS Vita games on your television.
The new gadget will let you use several video streaming services and play classic games from the PlayStation One and PSP.
And it will connect to the PlayStation 4, enabling you to play Vita games through your PS4. Games included are God Eater 2, Soul Sacrifice Delta and Phantasy Star online.
